How to reprogram APM 2.8 Flight Controller ?

How do I program the APM 2.8 Flight controller with Arduino IDE to basically make the onboard AT2560 Chip act as an Arduino Mega. I have no use for it as a flight controller with its "Mission Planner" application. I tried to connect it to a PC it detects as a Mega2560 in Arduino IDE but I can't upload a program it says timeout. So is there any jumper setting that I need to change or perhaps I need to erase the 2560 and burn a new bootloader using ArduinoISP ?? As it would be a nice board with the sensors built in.

you might have to change which upload method is used, thats found under Tools/programmer menu.
I dont have a apm 2.8 around anymore but am sure it used it's own bootloader (non arduino) so you may have to either burn a bootloader or use external programmer (e.g another arduino device as the avrdude programmer)
