I've been trying to make sense of the docs for the External Match Register (EMR) and the related MATn.m registers and I'm suffering from a total disconnect :(

Please could someone who knows explain to me in simple terms how this relates to GPIO pins and how you use them.

Thanks
David

Emr is for the capture inputs. Mr (mat) is for internal counter match events.
There are small lies, big lies and then there is what is on the screen of your oscilloscope.
