Having Eclipse for AVR GNU C and Altera Nios II

So I had eclipse indigo running happily for programming the atmel 328p on my arduino board using avrdude. I go and install Quartus 2 software and the eclipse SDK that comes with it and boom, I've lost my old eclipse set up and add-ons.

Alternatively on my linux side, the same thing happened when I installed the eclipse add-on for programming Java on my android device, lost my AVRDude on my linux boot as well.

Why can't these add-ons just get along?

As a work around you can have different installations of eclipse running from different directories. This should get around the problem of incompatible plugins.
Obviously the paths need to be set up multiple times too.

Thanks, I'll try that. Although I'm not sure why Altera deleted my previous installation, this would have been to a different directory.

Could plugins live in a .eclipse in your homedir or ??
That might clobber up things
